I'd try to stay away from hiway 29 as much as possible and focus more on the Silverado Trail.

There are some nice wineries back in the hills - Neyers, Outpost Storybook and others.

Have lunch at Auberge du Soleil and dinner at Meadowood.

Yountville seems to be the happening place with lots of hot restaurants.

        We're driving up from Carmel. Would you suggest going into Sonoma first then driving over to Napa for the night and then doing the second day in Napa Valley or vise versa?
        
        We're spending two nights but I don't plan on doing much on the way out the third day.

        ...it's a 3 hour drive from Carmel to Napa.
        Another hour to Healdsburg.
        You could do Dry Creek first, then spend the rest of the time in Napa.
        After re-reading your OP, I realize you are only there two days and not a week.
        Maybe just enjoy Napa on this trip and try Sonoma next year.
