We're driving up from Carmel. Would you suggest going into Sonoma first then driving over to Napa for the night and then doing the second day in Napa Valley or vise versa?
We're spending two nights but I don't plan on doing much on the way out the third day.

You could do Dry Creek first, then spend the rest of the time in Napa.
After re-reading your OP, I realize you are only there two days and not a week.
Maybe just enjoy Napa on this trip and try Sonoma next year.
