Nice shots JJ, That would be tricky to get an exposure on the stained glass window. Did you use a tripod? Did you get any close ups of the window?I love the dark background on flower shots it makes the full beauty of the flowers stand out. With the digital camera the colours of some flowers over saturate. Funny you posting that today as my tripod is set up under our pergola trying to catch the subtle colours of the flowers without over saturating them.

I walked up to the glass with the camera (old SRT 100) and metered the glass that way, then strolled back and TRIED to get a good composition. The columns in the church in this case were each directly IN FRONT of the windows, making direct-on just a bit tough.A 4x5 with lots of back movement and a lens with a big image circle would be the way to go.
The flower is shot using a flash and a piece of kleenex tissue over the flash, in a darkish day at Traquair. That got me the necessary DOF and helped to put the background out.
